How can I measure the diversity of my compound library?

A way to get the similarity values is to import the database into Excel (using the ChemFinder for Excel Add-In) and do a similarity search --- that generates a column of percent match values. Note that the value is relative to a single query, i.e. a target's value is the similarity betweeen it and the query.
