Even though you have saved the file using linked data you see 'Loading embedded data.' when opening the file
Symptoms:
Files with linked data may open slower than normal and you see multiple 'Loading embedded data.' messages in the File open dialogue.
Cause:
Data that is loaded into the analysis when saving will automatically be embedded in the file if you have calculated columns, even though you choose to use linked data.
Tools->Administration Manager->Preferences
Select the group you want to apply this for and chose Application->Persistence and set CacheCalculatedColumnsDefaultBehavior to 'False'.
