Solution:
For Chem3D Plugin Version 6 Users, before Microsoft Internet Explorer can be used to view Brookhaven Protein Database (PDB) files, the PDB MIME Type has to be associated with the Chem3D plugin.
This is achieved by entering certain information into the system registry using a Windows Registry file.
Open Windows Explorer
Browse to the "\Chem3D\Html" folder on the drive that you installed the plugin on and double click on the file named "PDBMime.reg". If prompted, click Yes. This will import the required information into your system registry.
After Closing and restarting Internet Explorer, you will be able to use Internet Explorer to view pages containing molecules in the PDB format.
