Description
When batch processing mixed-polarity datasets (MS+ and MS-) using the Group Macro feature, the selected macro is applied to the currently active trace. During data import, the software typically activates the MS Positive trace (TIC+) by default. As a result, a macro intended for negative-ion processing may be executed on the positive trace for subsequent datasets if the active curve is not changed.
Solution
To ensure the correct polarity is processed during batch execution:
- Navigate to Execute Group Macro and configure the target folder with data, File Mask, and the macro to be executed.
- Click OK to begin processing.
- When the import dialog with multiple available traces appears, select only the polarity required by the macro:
- For a Positive Processing macro, select MS Data Set + p ESI Full ms.
- For a Negative Processing macro, select MS Data Set - p ESI Full ms only. This ensures the negative trace becomes the active curve and the macro is applied correctly.
- To avoid being prompted for every dataset, select the desired import options and click Don't Show Me Again. The remaining files will be processed using the same settings. Note, that the prompt import settings need to be restored right after using the macro.
- If step 4 is not appropriate, consider using the Recording feature to capture the import and processing steps and replay them automatically.
Important: The macro always acts on the active trace. When processing mixed-polarity data, ensure the appropriate polarity is selected during import so that the intended trace is active before the macro is executed.
